This may sound obvious, but if you have the unrotated images available, it
would be altogether much better (not just for MNFs) if you could do all of
your spectral processing on the unrotated images and only geo-correct your
final product(s). If you only have geocorrected images, then the first thing
I'd try if I were you would be to get hold of the originals :-) Failing
this, I'm not aware of any reasonable way to do an MNF transform on an image
with signal stats over one ROI and estimated noise stats over another ROI -
something I (also) think should be added to ENVI's MNF implementation. I
suggest sending a feature request to RSI, although this won't help you in the
short term, of course.
