Use a different codec. There are other codecs that do better than MPEG.
DivX works well and codecs are available for linux, windows, and mac.
Google the group and you should find a number of posts on this subject.

As for an explanation, how are you setting the other parameters? Have you
tried playing the file in another application (such as winDVD which uses its
own MPEG decoder?).
