I had a similar problem with the Microsoft Excel Help window recently.
I finally found a solution that involved opening the preferences, which
live in ~/Library/Preferences, with the Preference List Editor. (The
Preference List Editor may only be installed with the Developer Tools -
I'm not sure.) I then had to find the window position preference and
change it. You can probably do something similar. I'm still using IDL
6.4 because I haven't had the time to learn the workbench yet, so I
can't give you exact instructions.
Here is the web page that saved me:

Did you try clicking on idl in the dock?
I don't do gui idl so I'm not sure, but that would work with most other programs.
Good luck.
