I would do both. I have a "Coyote" directory under my main "IDL"
directory where all my IDL programs live. Having a separate
directory allows me to keep it current (*extremely* important)
with the latest updates.

I also add the Coyote directory to the IDL Workbench as a
Coyote project. This allows me access to the files from within
the files explorer in the Workbench. I *never* allow IDL to
manage the IDL path for me (chaos ensues!!), so I make sure I have
turned this option off when I create the Coyote project and then also
add the Coyote directory to my IDL path (and make it the first
directory found in the path).

Cheers,

David
