You might consider two methods for the alignment, cross-correlation and
line-profile fitting. If you rely just on one line, profile fitting will do
(cross-correlation is advantageous in case of many lines). However, using one
line might be dangerous if the spectral bandwidth is not much smaller than the
wavelength, otherwise the wavelength dependence of the dispersion might cause
trouble (if the spectrograph is not extremely stable).
