Posting on behalf of a colleague:

I am using IDL 7.1 to build a project. When I make changes to the project and re-build the *.sav file updates but no matter what changes I make to the main program I keep getting the original .sav applicaiton output. I have removed all versions of the .sav I can find but the new build seems to be picking up an old version somehow/somewhere. I have selected to "clean" builds etc but none of the newer changes get picked up. Any advice would be appreciated.

Make sure IDL is using the correct file:
print, routine_filepath('your_main_routine', /EITHER )

Does this also occur when you run your routine in interactive mode?
