This may or may not be related to your problem, but it's worth a shot.

MODIS HDF4 files obtained from LAADS are normally compressed via HDF
internal compression. It is not possible to write to an internally
compressed SDS. Assuming you have the HDF4 binaries from

http://www.hdfgroup.org/products/hdf4_tools/

then the hrepack command can be used to remove HDF4 internal
compression:

hrepack -i input_file -o output_file -t '*:NONE'
