I haven't tried it but you might look at the IDL Tool for Automatic Measurement of Equivalent width (TAME )

which is discussed in http://arxiv.org/abs/1207.2845

And since you want a non-interactive program, there may be less need for IDL, in which case you could look at DAOSpec (Fortran)

or PySpecKit (Python)
